Yes, they do.
Some people advocate disabling JavaScript, but that is a fairly extreme measure though and most users do not do it.

Javascript is not a security threat itself, but it can be (and is) exploited to compromise a computer.
Probably 99% of the world does not disable javascript, so websites and applications tend to use it. A lot.
